We have a non-profit organization, setting up a shop for fundraising purposes (profit) but would also like to set up a truly non-profit shop. Is there an option for this?

you can open up to 10 different shops. Hence you can open a regular shop and a non-profit one. I’d recommend not to offer the same designs - so eg:
Profit Shop offers “regular” Merch for your organization and the non-profit shop offers designs that apply to a certain campaign. Otherwise your customers could be confused why you offer the same products & designs for different prices. Maybe other shop owners have different experiences with this topic.
